At first I had a gut reaction that it was just another religion bashing message, and stupidly hit the 0. Then, I realized I was kinda acting just like the guy in the video, and stepped back and looked at it objectively.
Once I did that, I realized that how this criticizes religion will depend on your point of view of religion in general. For me, I can sympathize with the guy in the green shirt, because I understand the frustration of dealing with people who try to make religion be the end all be all, and not think for themselves.
Very Good Animation and Story, Dialogue Needs Work
I enjoyed the story, and the animation was excellently done. But, it just stopped short of being a ten on account of the dialogue.
The voice acting was so-so, although if you can't find good voice actors there's obviously not much you can do about. If any of the voice actors are reading, tone down the whiny-ness a bit. I get they're not supposed to be likable characters, but all the deliveries were pretty one dimensional; it's much better if you can convey a bigger range of emotions.
As for the written dialogue itself. It just sounded awkward. A lot of it drove home points multiple times. The girls a bit of brat and a nag, the boy is selfish and mean, and the fat kid is rude and self-centered; I get it, and I don't need to be reminded multiple times.
Also, the conversations were a little shallow, and almost sounded like a Saturday morning cartoon.
That's really the only criticism I have. The atmosphere, sound, and pacing were all perfect in my opinion, and overall an excellent job.

I think it would have been more engaging if the situations presented had been more subtle in the ways that "Captain Ig'nant" had influenced them.

Not Bad
It takes a little to much luck for my taste though. Sometimes I get an almost perfect rating on the first guy, and sometimes I get shot in the head before I can move. I don't do anything different, so yeah :/

Seems kinda like a test
While the animations are good, you're not really doing anything with them. I'd suggest taking them and making another entry where something actually happens.
